Regional organiser Ian Watson slams Gonski 2.0, saying the federal government has "effectively abandoned the most disadvantaged schools and their students".
Tony Abbott and Kevin Andrews are understood to have been the only MPs to speak against the plan, which has attracted criticism from Catholic school authorities.
Modelling of school fees in New South Wales showed parents with children at 78 Catholic primary schools would be hit with fee increases of more than $1000 per child per year.
"Some of the states and some sectoral interests have sought to hold onto special deals, and even worse, some of them are seeking to scare schools, parents or teachers", Mr Birmingham said.
Sydney Catholic Schools executive director Dan White said the policy would bite after the first three years and could force low-income families to leave the Catholic system.
Mr Smyth criticised the estimator, describing it as "likely to promote uninformed analysis" regarding how catholic schools were funded.
Instead, each school will get its own SES score based on its actual student body and funding will be calculated accordingly.
This includes programs for newly-arrived students, students with behavioural issues and advanced learners.
"Under this plan the government's putting 150 per cent increase in funding over 10 years to ACT government schools, meanwhile Catholic schools often just across the road, same kids, going backwards two per cent".

The NSW Minister said he was getting fresh legal advice on what options NSW had to challenge Gonski 2.0.
"No model is flawless, and we should not let the ideal be the enemy of the good", he said.
A separate analysis by public education advocate and former Productivity Commission economist Trevor Cobbold shows funding per student under the new Gonski plan will amount to almost one third of the funding students would have received under the original Gonski arrangement, over a period of 10 years. Under the current school resourcing standard the school received 192.9 per cent of its allowance in 2017.
It was launched by federal Education Minister Senator Simon Birmingham before the presentation to federal Parliament of the national budget.
